Having a pnach file does not really matter for hacking.
To have a valid input on your ps2 you have to use one of the following input methods:
directly into the game console
in the HENM
in the XBOX
The input method works like this:
first select the option on the side of the ps2. This is the TV-out
second select the input method on the left-side of the ps2 screen. This is the pnach or cheat on your external device
then put in your cheat and start your game!
If you're using the second option, I don't think the cheat will work if you put it inside the game. I had a look at the pnach format, and the pnach file should contain a URL pointing to a web page. I don't know what's the difference between a direct input on your console and one that's coming from an external device.
